He gives a tip where to find him in his initial speech. He can be found where dragons reside. This applies to all his future locations. (this can be outside of Hoenn)

The Dragon Master's Challenge (Final Battle)

After demonstrating unparalleled skill and forming an indomitable bond with Kingdra and Altaria, Drake challenges you for one final battle. Find and defeat him.

It's the final battle, this time location & pokemon aren't really related.
It would make sense for him to go to the main dragon area in Hoenn after visiting Sinnoh's & Jvaloh's Dragon Den's [Johto when?].
