I like the idea! I do think there should be a cost to raising IVs using shards and I think it might be cool if a pokemons nature has influence. For exemple, if the source pokemon for a shard had a timid nature, the shard would give a +1 to speed and -1 to attack.

For me, difficult means that something requires skill to accomplish. It doesn't take any skill to grind for hours and then find (or not) the pokemon you're looking for. I do agree though that it shound't be too easy to obtain good pokemon, effort should definitely be required. The current rates...
